is there a way to run the passwords through the function MD5 so they get encrypted at the database??

does it have to be done through script level or at the database level. I can do the ones I have with phpmyadmin but that's 'coz I have a couple of users, but with many users would be troublesome.

Well, yes,it can be done, but not manually.
I will suply the changes for that,at request,in the next version.
Some people just prefer to "see" the users passwords:)
